The original organ was built for the Skipton Congregational Church, in 1902, by Abbott & Smith of Leeds. The chapel in which it was located was demolished in 1914 and the organ was rebuilt and extended by Laycock & Bannister of Crosshills for inclusion in the present church, which was opened on the same site in 1916.

Further stops were added to the Great, Swell, and Pedal divisions, and a Choir division was created using new and existing pipe work. Because of space constraints, tubular-pneumatic action was applied to Choir and Pedal divisions while the Great and Swell divisions retained their original mechanical actions. As well as the tonal modifications, the organ case was extended by two bays, to occupy the full width of the choir arch.

In 1987, restoration and rebuilding of the instrument was carried out by George Sixsmith & Son of Mossley, Lancashire. To reflect changes in taste and usage, a number of tonal modifications were made. Mixtures were added to Great and Swell divisions in place of a Large Open Diapason and an Oboe, respectively. Also, the Swell Lieblich Bourdon 16 was transposed to create a Lieblich Gedact 8. At the same time, the Great soundboard was restored and a new, radiating and concave pedal board was fitted.

In 1996, the Pedal division was cleaned, restored and converted to electro-pneumatic action. In 2002, all the sound boards were restored to repair damage caused by over-heating of the church. At the same time, the Choir division was converted to electro-pneumatic action, the Choir Dolce 8 was replaced by a Piccolo 2 and the swell box was rebuilt with vertical shutters.
